The 1/4 glass has upper and lower inboard and outboard axis, as well as the for and aft, and up and down.

Sort of like the three axis of flight. Roll, Pitch and Yaw. 

Combined, you have quite a bit that can get out of whack, and going slow is the ticket.

Now, I have a convertible (1964) with the top down, front doors off, no seats and the door and rear interior trim panels off, it was still a bear to get them straight.

I had pulled them out to clean, and lube all the rollers and tracks and then reassemble everything.

You really need the chassis manual that deals with the adjustment to know what wheel screws to turn which direction and what order of adjusting them.

It's algebra and order of operations is key.

I did not have the manual, but found the steps online but I failed to bookmark them, so I cannot help with that.

Can anyone take pics of the steps and post them?

I could not see from the pics,but if you do not have the back seat and side panels removed you can't get to all the adjustments. Assuming that all the rollers are in good shape and your regulator rolls easily up and down without the glass....you can adjust. I would put the glass in the hole taped or have someone lower it as you slide the front channel into place. Then put the rear channel onto the roller. The regulator also has to be slid into the glass. Once all the rollers are in place you can put a couple bolts in the regulator and work your window all the way up so you can install the nuts onto both run channels. After all the nuts are started,you can tighten the bolts holding the regulator(there is no adjustment. There is a single bolt stop that limits the upward travel....loosen it. Wiggle the glass all the way tight into desired upward location. Loosely snug all the channel nuts. Slowly try to roll it down observing in-out and any binding on the rear side of glass-top clearance. In-out is adjusted by using a screwdriver on the studs of the run channels and other clearances are adjusted by the slots where the nuts are tightened. It literally took me all day to adjust four pieces of glass....I should have marked it better when I took it apart.

Can you post some pictures showing how you have the tracks installed?  Once we all look at the pics, we may be able to help you see what is going on.  The regulator is simply to move the window up and down. What controls the path of the window are the tracks in runs in.  If it is going outward when it goes up, then something is out of place with the tracks.
